Barnyardgrass (Echinochloa crus-galli) is one of the most problematic weed species in paddy fields. The evolution of herbicide resistance and tolerance to submersion increases the difficulties for controlling this specie. The objectives of this study are to determine the effect of water depth and irrigation regime in interaction with pre-emergent herbicides on barnyardgrass control with different levels of submersion tolerance and herbicide resistance patterns, and to identify putative genes involved in the regulation of submersion tolerance. Tolerant, moderately tolerant and submersion-sensitive barnyardgrass biotypes were identified based on water depth-response curve experiments conducted twice in greenhouse. Afterwards, the relative expression of genes related with the processes of anaerobic respiration and carbohydrate metabolism, linked to submersion tolerance, was evaluated. A field experiment was carried out to evaluate the interaction of water depth, irrigation regime and herbicide application on biotypes with different submersion tolerances and herbicide resistance mechanisms. Water depths of 0, 7.5 and 12.5 cm were selected for the diagnosis of submersion tolerance and plant height as an indicator. The 7.5 cm depth reduces an average of 26.82% of plant height after 28 days under submersion condition. Based on the effect of these water depths, biotypes with different levels of flooding tolerance were selected. Out of the 45 biotypes evaluated, 43 and four overcame the water depths of 7.5 and 12.5 cm, respectively. The relative expression of ADH1, ADH2, PDC1, ALDH and SUS3 genes was 8 to 16 times higher for the tolerant MOST-51 biotype than for the sensitive one, indicating a similar importance of these genes in relation to the rice crop. In the field study, the anticipation of irrigation to the V2 stage resulted in an increase up to 55.6% in the control of all biotypes evaluated, in comparison with irrigation at V4, including those that were resistant to herbicides. In addition, without herbicide application, the irrigation starting at V2 reduced the number of barnyardgrass plants of the susceptible biotype from 14.4 to 1.25. Plant height can be used to discriminate biotypes in relation to submersion tolerance and expression of genes responsible for anaerobic metabolism during early plant growth. The irrigation regime is more important than the height of the water depth for barnyardgrass control. The anticipation of the entry of water in the rice crop complements the effect of herbicides for the control of barnyardgrass biotypes.en
