dc.description.abstractNeste trabalho usamos simulações de Dinâmica Molecular para analisarmos interações e alterações estruturais em complexos não covalentes e covalentes entre o fármaco Ecteinascidina (ET743) e o DNA (modelado como dodecâmeros). De acordo com a literatura, a Ecteinascidina forma primeiro um complexo nãocovalente, determinado por ligações de hidrogênio, com um segmento do DNA, sendo que ocorre uma posterior alquilação de uma guanina, levando a um complexo covalente ET743-DNA. Dependendo da seqüência de DNA, constata-se a existência de diferentes reatividades frente à ET743. Assim, foram escolhidas para a formação dos complexos duas seqüências de alta interação com o fármaco, duas de baixa interação e uma de interação moderada. A interação do fármaco induz uma torção estrutural do DNA em direção ao sulco maior, impedido a ação do sistema de reparo celular, levando a morte da célula. Em simulações envolvendo DNA e ligantes, é fundamental a boa parametrização e descrição das interações eletrostáticas e a caracterização dos parâmetros estruturais, bem como de suas flutuações. As simulações confirmaram a interação entre a ET743 e as seqüências escolhidas, sendo constatada a permanência do fármaco no sítio de interação por um longo período de tempo e uma forte distorção dos oligonucleotídeos. A análise das ligações de hidrogênio confirmou algumas das ligações previstas e também algumas não antes reportadas. Não foi constatada nenhuma correlação significativa entre a interação induzida e a reatividade das seqüencias, embora em um caso tenha sido constatada a migração da ET743 em direção a um sítio de interação de maior reatividade. A análise termodinâmica foi realizada calculando-se as energias de interação em complexos não-covalentes e, após, afastando gradualmente os mesmos em relação ao DNA e monitorando os diversos termos energéticos até a convergência. Apesar da estabilidade do complexo, a análise termodinâmica, obtida mediante simulações de afastamento da ET743, mostrou que a formação do complexo não covalente é endotérmica. A simulação dos complexos covalentes destes oligonucleotídeos com o ligante também mostrou fortes distorções induzidas.pt_BR
dc.description.abstractIn this work we used molecular dynamics simulations to analyse the interactions and induced structural changes in non-covalent and covalent complexes between Ecteinascidin (ET743) and DNA dodecamers. According to the literature, the interaction between Ecteinascidin and DNA involves the formation of a non-covalent complex characterized by several hydrogen bonds with a DNA segment. Further, there is an alkylation of a guanine, leading to a covalent complex between ET743 and DNA. Depending on the base pair sequence, ET743 displays different reactivities. In this work, two sequences of high reactivity, two sequences of low reactivity and one sequence of moderate reactivity were chosen. The interaction between the Ecteinascidin and DNA leads to a bending of the DNA towards the major groove, blocking the cell repair system and leading to cell´s death. In simulations with DNA and ligands the detailed description of the structural parameters as well as a carefull parameterization, especially in the description of the electrostatic interactions, are fundamental. The simulations confirmed the strong interaction between Ecteinascidin and the chosen sequences, with a high residence time of the drug in the site of interaction and a strong distortion of the oligonucleotides. The analysis of the hydrogen bonds (HBs) confirmed some of known HBs and revealed some alternative HBs. There were no significant correlation between the induced distortion and interactions and the reactivity of the sequences, although a migration of the ET743 towards a higher interaction site was found in one system. The thermodynamic analysis was carried out calculating the interaction energies of the non-covalent complexes and gradually increasing the distance between drug and interaction site, until the energetic terms converge. Despite of the stability of the complex, the thermodynamic analysis showed a endothermic enthalpy of formation for the non-covalent complex. The simulation of covalent complexes between ET743 and oligonucleotides also showed strong induced distortions.en
